One reason traditional cultures fermented soy before eating it is that the raw bean is loaded with what researchers call anti-nutrients — compounds that work against your digestion and mineral status.
The main culprits
- Enzyme (trypsin) inhibitors — tightly folded proteins that block the enzymes you need to digest protein. Ordinary cooking doesn’t fully deactivate them, and in animal studies high levels have been linked to pancreatic stress.
- Hemagglutinin — a substance that encourages red blood cells to clump.
- Phytic acid (phytates) — soy has one of the highest phytate levels of any studied legume, and it binds calcium, magnesium, iron, copper, and especially zinc in the gut, reducing their absorption.
- Goitrogens — compounds that can depress thyroid function.
Long fermentation reduces phytates significantly; simple cooking does not. That’s why the fermented forms (miso, tempeh, natto) sit better than large amounts of tofu, soy milk, or protein isolate. It also explains a practical caution: people who lean on tofu and soy as their main protein — without the fish, broth, or meat that traditional diets paired it with — may be setting themselves up for mineral shortfalls, with zinc (the “intelligence mineral”) hit hardest.
